I got a replacement transformer for my pas 3 and it has two extra wires so I am slightly confused.

Does anyone know what to do with the extra wires and the corresponding lug for the colors?

This is a 220V optional transformer, it may be connected for 110Volt too.
See the pas manual p.17 "Special instructions for optional 120-240 volt power trnsformers"

OK. So it says twist black & black/white leads and violet and violet/white leads together. Now i'm not exactly sure what lug A of outlet #4 or lug b of outlet #4 is corresponding to my upgraded power supply. Am I correct to assume that the black wires will go to the lug for the fuse underneath the chassis. And the violet wires will go to the PwrSw lug?

( back after one nights sleep )

outlet #4 is one of the power outlets on the back of the pas, used as bindingposts.

It's all in the pas manual, and i guess that the old transformer was connected there too.

I am still confused on the wiring of the black and violet wires. The manual states to connect them to the lugs of outlet #4. My problem is, after all the other wires are correctly connected, the only spots left where the original transformer was soldered to is the PwrSw on the cap board, and a lug of the fuse underneath the chassis. So i am assuming the twisted black and violet wires go to each of these respectively, but which goes where?

Here is how my original transformer was wired up. I bought the amp with the modification already done, so its hard to compare to what the manual says.

Your power supply board was produced by Pacific Audio Regenesis. If you do not have the original installation manual, it can be found here:

    http://audioregenesis.com/documents/pas_cap.pdf

Your new 220V optional transformer has two primary windings. For use with 110V they are wired in parallel, as described in the original Dynaco assembly manual. The black and black-whiite wires are tied together, as are the violet and violet-white wires. These two pairs of wires can now be considered the same as the two original black wires.

This helps immensely. Can I get rid of the fuse the previous owner added considering the cap board has one?

Yes, you only need to use the fuse on the cap board.
